Pengembangan Metode Ekstraksi Sederhana Simple Direct Tube (SDT) untuk Deteksi Rehmannia mosaic virus (ReMV) Pada Tanaman Tembakau Dengan RT-PCR

Produktivitas tanaman tembakau (Nicotiana tabacum L.) terancam oleh infeksi Rehmannia mosaic virus (ReMV), yang menyebabkan gejala mosaik dan malformasi daun sehingga menurunkan kualitas hasil panen. Deteksi molekuler berbasis RT-PCR menjadi standar identifikasi, namun metode ekstraksi RNA yang umum digunakan seringkali memakan waktu lama, berbiaya tinggi, dan berisiko degradasi RNA. Penelitian ini bertujuan untuk mengembangkan dan mengoptimalkan metode ekstraksi sederhana Simple Direct Tube (SDT) menggunakan buffer PBST (+ 0,05% Tween-20) sebagai alternatif deteksi cepat ReMV. Sampel daun tembakau terkonfirmasi positif ReMV yang digunakan merupakan koleksi Laboratorium Virologi Tumbuhan UGM yang berasal dari Lombok (NTB) dan Ngablak (DIY). Optimasi dilakukan dengan memvariasikan suhu inkubasi (-20°C, 4°C dan 25°C), waktu inkubasi (1 menit, 15 menit, dan 30 menit), serta waktu denaturasi (1 menit dan 3 menit). Hasil pengukuran spektrofotometer NanoDrop menunjukkan bahwa metode SDT mampu menghasilkan sediaan RNA dengan konsentrasi rata-rata sebesar 133,09 ng/µL dan rasio kemurnian A260/280 sebesar 1,89. Meskipun visualisasi gel elektroforesis menunjukkan pita RNA yang cenderung redup akibat ketiadaan tahap purifikasi, isolat RNA tersebut terbukti fungsional sebagai template RT-PCR. Perlakuan D menjadi protokol paling optimal dicapai pada kombinasi suhu inkubasi -20°C selama 15 menit dengan durasi denaturasi 3 menit pada suhu 95°C. Namun untuk deteksi cepat, protokol A dengan inkubasi selama 1 menit dan denaturasi 1 menit terbukti sudah cukup efektif. Metode SDT terbukti menjadi prosedur yang efisien, murah, dan aplikatif untuk skrining diagnostik cepat ReMV di lapangan.

The productivity of tobacco (Nicotiana tabacum L.) is threatened by Rehmannia mosaic virus (ReMV) infection, which causes mosaic symptoms and leaf malformations, thereby reducing crop quality. RT-PCR-based molecular detection has become the standard for identification; however, commonly used RNA extraction methods are often time-consuming, costly, and carry a risk of RNA degradation. This study aims to develop and optimize a Simple Direct Tube (SDT) extraction method using PBST buffer (+ 0.05% Tween-20) as a rapid alternative for ReMV detection. ReMV-positive tobacco leaf samples were obtained from the Plant Virology Laboratory collection at Universitas Gadjah Mada (UGM), originally sourced from Lombok (West Nusa Tenggara) and Ngablak (Special Region of Yogyakarta). Optimization was conducted by varying incubation temperatures (-20°C, 4°C, and 25°C), incubation times (1, 15, and 30 minutes), and denaturation durations (1 and 3 minutes). NanoDrop spectrophotometer measurements indicated that the SDT method successfully produced RNA with an average concentration of 133.09 ng/µL and an A260/280 purity ratio of 1.89. Although gel electrophoresis showed faint RNA bands due to the absence of a purification step, the RNA isolates proved functional as templates for RT-PCR. Treatment D was identified as the most optimal protocol, achieved through a combination of -20°C incubation for 15 minutes and a 3-minute denaturation at 95°C. Nevertheless, for rapid detection, Protocol A—comprising 1-minute incubation and 1-minute denaturation—proved sufficiently effective. The SDT method is shown to be an efficient, cost-effective, and applicable procedure for rapid diagnostic screening of ReMV in the field.
