SECRETOME PROFILING OF GLYCOSIDE HYDROLASES IN CELLULOLYTIC TRICHODERMA SP. UNDER LIGNOCELLULOSIC SUBSTRATE-INDUCED SUBMERGED FERMENTATION

Limbah pertanian lignoselulosa, khususnya jerami padi, merepresentasikan sumber daya biomassa yang melimpah namun belum dimanfaatkan secara optimal, padahal memiliki potensi besar untuk divalorisasi secara enzimatis menjadi senyawa-senyawa penting di bidang pangan dan bioteknologi. Dekonstruksi lignoselulosa yang efisien utamanya dimediasi oleh glycoside hydrolases (GHs), sebuah kelas carbohydrate-active enzymes (CAZymes) yang beragam, di mana sekresinya oleh jamur selulolitik diatur secara dinamis sebagai respons terhadap substrat penginduksi. Terlepas dari signifikansi bioteknologi Trichoderma sebagai produsen sistem enzim selulolitik, keanekaragaman sekretom dari isolat tipe liar yang diperoleh dari biomassa tropis lokal belum banyak dikarakterisasi. Penelitian ini mengkaji potensi selulolitik dari isolat Trichoderma sp. yang diperoleh dari jerami padi lapuk melalui penapisan biokimia secara komprehensif, diikuti dengan profil sekretom menggunakan LC-MS/MS pada isolat yang paling aktif. Dari dua belas galur yang dievaluasi, terdiri atas sebelas isolat tipe liar dan satu galur acuan Trichoderma asperellum PK1J2 (PRJNA699105), isolat BT4 secara konsisten menunjukkan aktivitas selulase tertinggi di seluruh tingkatan penapisan, dengan puncak produksi enzim terjadi pada hari ke-3 fermentasi terendam. Pengujian Congo Red-CMC pada supernatan pekat hari ke-3 mengonfirmasi adanya aktivitas endoglukanase autentik pada BT4, sementara analisis zimogram native-PAGE menampilkan pita protein spesifik yang terlokalisasi bersama dengan zona bening hidrolisis CMC, yang memberikan bukti langsung aktivitas selulolitik pada tingkat protein. Berdasarkan identifikasi molekuler menggunakan internal transcribed spacer (ITS), isolat BT4 teridentifikasi sebagai Trichoderma atrobrunneum. Isolat ini kemudian dipilih untuk profil sekretom dengan menganalisis protein dari media kultur bekas yang dikumpulkan setelah tiga hari fermentasi terendam pada substrat lignoselulosa. Spektra MS/MS yang diperoleh dicocokkan dengan basis data protein T. atrobrunneum ITEM 908, yang menghasilkan 1,044 prediksi protein terekspresi. Dari jumlah tersebut, sebanyak 19.7% memiliki domain CAZy yang terannotasi. Kelangkaan protein yang mengandung CBM, setidaknya sebagian, mungkin mencerminkan keterbatasan basis data protein acuan Trichoderma yang digunakan untuk pencocokan peptida, mengingat annotasi CBM masih belum lengkap untuk banyak prediksi protein. Analisis di masa mendatang menggunakan basis data protein spesifik galur yang diturunkan dari sekuens genom T. atrobrunneum BT4 diharapkan dapat meningkatkan akurasi identifikasi protein dan annotasi domain. Secara keseluruhan, temuan ini menunjukkan bahwa dalam kondisi fermentasi terendam, isolat Trichoderma BT4 menyekresikan variasi CAZymes yang terlibat dalam degradasi biomassa lignoselulosa yang kompleks. Hal ini membuktikan fleksibilitas ekologis dari galur Trichoderma tropis tipe liar ini serta strategi enzimatis adaptifnya selama biokonversi lignoselulosa.
Lignocellulosic agricultural residues, particularly rice straw, represent an abundantly available yet chronically underutilized biomass resource with considerable potential for enzymatic valorization into food-relevant and biotechnologically important compounds. The efficient deconstruction of lignocellulose is primarily mediated by glycoside hydrolases (GHs), a diverse class of carbohydrate-active enzymes (CAZymes) whose secretion by cellulolytic fungi is dynamically regulated in response to the inducing substrate. Despite the biotechnological significance of Trichoderma as a producer of cellulolytic enzyme systems, the secretome diversity of wild-type isolates recovered from locally abundant tropical biomass remains largely uncharacterized. This study investigated the cellulolytic potential of Trichoderma sp. isolates obtained from decayed rice straw through comprehensive biochemical screening, followed by LC-MS/MS secretome profiling of the most active isolate. Of the twelve strains evaluated, eleven wild-type isolates and one characterized reference strain Trichoderma asperellum PK1J2 (PRJNA699105), isolate BT4 consistently demonstrated superior cellulase activity across all screening levels, exhibiting peak enzyme production at day 3 of submerged fermentation. Congo Red-CMC assays of concentrated day-3 supernatants confirmed authentic endoglucanase activity in BT4, while native-PAGE zymogram analysis revealed a distinct protein band co-localizing with a clear zone of CMC hydrolysis, providing direct protein-level evidence of cellulolytic activity. Based on molecular identification using the internal transcribed spacer (ITS) region, isolate BT4 was identified as Trichoderma atrobrunneum. This isolate was subsequently selected for secretome profiling with proteins analyzed from the spent culture medium collected after three days of submerged fermentation on a lignocellulosic substrate. The acquired MS/MS spectra were searched against the T. atrobrunneum ITEM 908 protein database, resulting 1,044 predicted secreted proteins. Of these, 19.7?rried an annotatable CAZy domain. The apparent scarcity of CBM-containing proteins may, at least in part, reflect the limitations of the reference Trichoderma protein database used for peptide matching, as CBM annotations remain incomplete for many predicted proteins. Future analyses using a strain-specific protein database derived from the genome sequence of T. atrobrunneum BT4 are expected to improve protein identification and domain annotation. Taken together, these findings indicate that under submerged fermentation, Trichoderma isolate BT4 secretes variation of CAZymes involved in the degradation of complex lignocellulose biomass. Ultimately, this demonstrates the ecological versatility of this wild-type tropical Trichoderma strain and its adaptive enzymatic strategy during lignocellulose bioconversion.
