Dengue fever poses a persistent public health burden in French Guiana, where Aedes aegypti populations have acquired multiple insecticide resistance mechanisms limiting the long-term efficacy of conventional vector control. Wolbachia-based biocontrol, particularly deployment of the wMel strain, offers a promising alternative by reducing vector competence through pathogen interference and driving population invasion via cytoplasmic incompatibility. However, the success of such program depends on understanding the genetic structure of local mosquito populations and the degree of compatibility between release strains and wild targets.

In this research, we characterize Ae. aegypti population genetics across six localities in French Guiana; Cayenne, Kourou, Matoury, Remire-Montjoly, Saint Laurent du Maroni and Saint Georges de l’Oyapock, using an integrative multi-marker approach combining two mitochondrial markers (COI and ND4) with genome-wide SNP genotyping via 2b-RAD sequencing. We also include four laboratory Wolbachia-carrying and Suriname strain for comparative analysis.

Mitochondrial analysis reveals low to moderate haplotype diversity across localities, with a shared dominant haplotype consistent with a post-eradication reinvasion scenario. The Cayenne-Kourou pair returned negative FST values under both COI and ND4, indicating panmictic relationship, while Saint Laurent du Maroni displayed the most consistent signal of demographic isolation. The 2b-RAD pairwise FST matrix confirmed low but geographically structure differentiation, with a strong isolation by distance relationship (R² = 0.789, p = 0.006) across approximately 300 km, suggesting dispersal is distance-limited rather than driven by long-range passive transport. Laboratory strain shows significant differentiation, however the backcrossed Cayenne wMelM showed COI haplotype proximity to the local wild-type network, providing a preliminary indicator of genetic compatibility through nuclear confirmation is required.

These results establish a baseline population genetic reference for Ae. aegypti in French Guiana and highlight key considerations such as spatial structure, marker choice, and strain target compatibility for the design of future Wolbachia-based vector control interventions in the territory.
