The Katokkon chili is a local variety native to Tana Toraja characterized by distinctive morphological features, including blocky, pendulous fruits and the presence of distinct floral corona auricles, however, its taxonomic identity within the genus Capsicum has not yet been definitively verified. This study aims to analyze phylogenetic relationships and clarify the taxonomic position of Katokkon chili using morphological and molecular approaches via DNA barcoding of the chloroplast genes matK, rbcL, trnL–trnF, and rpoB. The study was conducted through DNA isolation, PCR amplification, and sequencing, followed by analysis using the Maximum Likelihood (ML) method with the Kimura 2-Parameter (K2P) model and a 1,000-times bootstrap test. The analysis included genetic distance, nucleotide composition, site polymorphism, and phylogenetic tree reconstruction. The results showed that the four genes had different levels of resolution. The rbcL gene exhibited the most stable tree structure with high bootstrap support despite being conservative, followed by rpoB, which showed structured variation with moderate resolution. Meanwhile, the matK gene and the trnL–trnF region exhibit higher levels of variation, but their distribution is uneven, resulting in lower phylogenetic resolution. Based on phylogenetic analysis, the Katokkon chili consistently clusters with Capsicum chinense, Capsicum frutescens, and Capsicum eximium. Integration with morphological data indicates that the characteristics of the Katokkon chili are closer to Capsicum chinense than to C. frutescens and C. eximium. Therefore, the Katokkon chili is identified as Capsicum chinense.
