Pathogen detection using portable Next-Generation Sequencing (NGS) technologies, such as Oxford Nanopore Technologies (ONT) MinION, offers an efficient and real-time amplicon-based sequencing solution. This study aimed to detect pathogenic bacteria in the fecal samples of Pteropus alecto using 16S rRNA primers and viral agents in the anal swabs of Felis catus using Pan-coronavirus primers. DNA libraries were prepared using ONT kits, sequenced on the MinION device, and bioinformatically analyzed against the NCBI reference database. Sequencing results from three P. alecto fecal samples revealed varying compositions of pathogenic bacteria. The genus Enterobacter dominated samples NS 864 (64.15%) and NS 872 (63.83%), but showed low abundance in NS 867 (1.21%). Other detected pathogenic bacteria included Escherichia (0.57%–1.40%), Salmonella (1.03%), Shigella (0.32%), Enterococcus (0.80%), Streptococcus (0.51%), and Klebsiella (0.03%–0.16%). Meanwhile, analysis of the F. catus anal swab successfully identified the presence of Feline coronavirus. This study demonstrates that ONT MinION technology is highly capable of identifying potential pathogenic agents in animal samples, thereby contributing significantly to public health early warning systems.
