Shallot (Allium cepa var. aggregatum) is a strategic horticultural commodity in Indonesia, frequently threatened by twisted disease caused by Fusarium acutatum. Excessive reliance on synthetic pesticides has encouraged the search for sustainable control strategies, including UV-B-induced resistance. This study aimed to confirm the sequences and presence of Chalcone Synthase (CHS) and Chalcone Isomerase (CHI) genes in shallot, validate in silico-designed primers, and analyze the effects of UV-B irradiation and F. acutatum infection on gene expression using semi-quantitative RT-PCR and ImageJ densitometry. A 2×2 factorial completely randomized design was used with observations at 0, 2, 4, and 6 days post-inoculation (DPI). Primers CHS_1 and CHI_1 were designed with amplicons of 112 bp and 125 bp, GC content of 45–50%, melting temperatures of approximately 59–60°C, and high specificity at an annealing temperature of 56°C. Two-way ANOVA showed that UV-B significantly affected CHS expression at 2 DPI (p = 0.0216) and 4 DPI (p = 0.0088), and CHI expression at 0, 4, and 6 DPI. F. acutatum infection had no significant effect on CHS at any time point, but significantly affected CHI expression at 6 DPI (p = 0.0027). No significant interaction between UV-B and infection was found. UV-B acted as the dominant inducer of the flavonoid biosynthesis pathway through activation of CHS and CHI in shallot.
