Red and Blue Lory (Eos histrio) is an endangered endemic species whose population is rapidly declining due to poaching and illegal wildlife trade. This study aimed to analyze the phylogenetic structure and genetic variation level of Red and Blue Lory compared to other species within the genus Eos based on the mitochondrial ND2 marker. Specimens were extracted from blood, organ, and feather samples, followed by PCR amplification and sequencing processes. The data were analyzed using the Bayesian Inference (BI) approach for phylogenetic tree reconstruction and divergence time estimation, along with the Bayesian Skyline Plot (BSP) method to trace the demographic history of the population. The results indicated that the target sequences were dominated by an A+T nucleotide bias with an average value of 53.1%. The genetic distance analysis demonstrated a remarkably high level of intraspecific homogeneity among E. histrio specimens with a value of 0.0000. The phylogenetic tree topology firmly confirmed E. histrio as a monophyletic group with a posterior probability support of 0.97, forming its own exclusive subclade within the genus Eos. The divergence time estimation revealed that the E. histrio subclade diverged during the Late Pleistocene, approximately 0.13 million years ago. The demographic history reconstruction documented a population that experienced a constant phase followed by a gradual recession since 110,000 years ago, but recently displayed a drastic downward trend indicating a contemporary genetic bottleneck phenomenon caused by anthropogenic pressures. In conclusion, E. histrio possesses low intraspecific genetic variation and serves as a highly vulnerable, independent evolutionary lineage, demanding priority conservation management focused primarily on habitat protection.
