DNA profiling is an essential method in genetics and molecular biology for accurate species identification. The success of DNA profiling largely depends on the quality and quantity of DNA obtained during the extraction process, making the selection of an appropriate extraction method crucial. Conventional extraction methods and commercial kits have several limitations, which have encouraged the development of a locally produced DNA extraction kit based on magnetic nanoparticles by the Faculty of Biology, Universitas Gadjah Mada, in collaboration with PT Konimex. This study aimed to evaluate differences in DNA quality and quantity obtained using filter column-based and magnetic nanoparticle–based extraction methods, as well as to compare the visualization of PCR amplification products derived from both methods. The study was conducted using various monocot and dicot plant species without any pre-treatment or specific optimization for each leaf sample. The research procedures included DNA extraction, spectrophotometric analysis, PCR amplification, and electrophoresis. Data were analyzed using a parametric Two-Way ANOVA to assess the significance of differences, as the data were normally distributed. The filter column–based extraction kit produced DNA concentrations ranging from 8.86–99.78 ng/µL with DNA purity values of 1,57–1,85. The magnetic nanoparticle based extraction kit yielded DNA concentrations ranging from 18.69–120.52 ng/µL with purity values of 1,14–2,05. Significant differences in DNA concentration and purity were observed between the two extraction methods across all sample types. The magnetic nanoparticle–based kit generally produced higher DNA concentrations than the filter column–based kit. However, PCR amplification using ITS primers showed that DNA extracted with the filter column–based kit produced clearer and more consistent DNA bands at ±700 bp.
