SELEKSI GENOMIK PADA PEMULIABIAKAN GAMA AYAM DENGAN KOMBINASI DATA MOLEKULAR DAN PEMODELAN IN-SILICO

Seleksi genomik (GS) di bawah program pemuliabiakan selektif Gama Ayam didemonstrasikan melalui kombinasi data molekular dan pemodelan in-silico. Penjabaran rinci menurut perspektif teknis diberikan sehingga nantinya dapat dipergunakan sebagai panduan dan bahan evaluasi preliminer bagi implementasi sesungguhnya di lapangan. Pengaruh dari interaksi antara heritabilitas, densitas marker SNPs, interval generasi ataupun ukuran TS terhadap prediksi genomik sesungguhnya ditentukan oleh parameter genomik ayam, peluruhan LD, persentase pasangan SNPs ber-LD tinggi (r2>0,3), variansi genetik terdeteksi, dan komponen variansi. Keandalan desain seleksi GS-BLUP, sasaran seleksi 1st crossbred, dan purebred A1 & B1 cukup tinggi, meski pengendalian koefisien F masih cukup problematik. Tingginya intensitas interaksi GxE mendepresiasi heritabilitas BW dan berpengaruh negatif terhadap akurasi prediksi genomik, koefisien F, respon, dan efektivitas seleksi. Kemunculan simtom TI akibat interaksi GxE pada populasi ayam di bawah manajemen pemeliharaan intensif berpengaruh serupa. Teknik ssGWAS terbukti efektif di dalam mendeteksi varian SNPs signifikan, meski kemudian diketahui bahwa terdapat stratifikasi populasi yang memicu terjadinya inflasi genomik (Lambda>1). Tingkat akurasi seleksi pejantan 5th Kambro dan Pelung dapat dioptimalkan dengan menggunakan skenario Genomic_SD dan teknik persilangan outbreeding, baik untuk indeks seleksi Broiler maupun Pelung. Proyeksi parameter ekonomi menunjukkan bahwa biaya operasional total yang dibutuhkan sekitar kurang lebih 500 juta rupiah per tahun untuk menerapkan skenario Genomic_SD terhadap skema pemuliabiakan Gama Ayam Kambro dengan 100 unit kandang manajemen pemeliharaan intensif dan 50 generasi pemuliabiakan. Pemodelan in-silico dapat digunakan sebagai instrumen evaluasi pendahuluan bagi rancangan skema pemuliabiakan, prosedur seleksi genomik, dan skenario model seleksi sebelum diterapkan pada program pemuliabiakan selektif Gama Ayam yang sesungguhnya. Pemodelan in-silico relatif cukup akurat (r>90%) dan andal (r2=1) di dalam memprediksi dan mengoptimalkan efektivitas seleksi genomik. Pemodelan in-silico bersifat real-time, fleksibel dan integratif tanpa restriksi formatif yang ketat. Spesifikasi parameter genomik menyebabkan niche referensi sehingga penelitian ini sulit dibandingkan dengan penelitian relevan yang serupa.

Genomic selection (GS) under the selective breeding program of Gama Ayam is demonstrated through a combination of molecular data and in-silico modelling. Detailed elaboration according to technical perspective is given to be later used as a guide and preliminary evaluation material for actual implementation in the field. The effect of interactions between heritability, SNPs marker density, generation interval, or TS size on genomic prediction results is determined by chicken genomic parameters, LD decay, percentage of high LD (r2>0.3) SNP pairs, genetic variance detected, and variance components. The reliability of the GS-BLUP selection design, the selection target of 1st crossbred, and purebred A1 & B1 are relatively high (r2=1), although controlling the F coefficient is still quite problematic. The high intensity of GxE interactions depreciates BW heritability and negatively affects genomic prediction accuracy, F coefficient, response, and selection effectiveness. The emergence of TI symptoms due to GxE interactions in chicken populations under an intensive rearing system has a similar effect. The ssGWAS technique has proven effective in detecting significant SNPs variants, although it was later discovered that population stratification triggered genomic inflation (Lambda>1). The 5th Kambro and Pelung chicken stud selection accuracy can be optimized using the Genomic_SD scenario and outbreeding crossing techniques, both for Broiler and Pelung selection indices. Projected economic parameters show that the total operational costs required are approximately 500 million rupiahs per year to apply the Genomic_SD scenario to the Gama Ayam Kambro breeding scheme with 100 intensive rearing enclosure units and 50 breeding generations. In-silico modelling can be used as a primary evaluation instrument for designing breeding schemes, genomic selection procedures, and selection model scenarios before being applied to the actual selective breeding program of Gama Ayam. In-silico modelling is relatively accurate (r>90%) and reliable (r2=1) in predicting and optimizing the effectiveness of genomic selection. In addition, in-silico modelling is real-time, flexible, and integrative without strict formative restriction. However, the genomic parameter specification causes a reference niche; therefore, this study is difficult to compare with similar relevant studies.
