Penambatan molekul dan simulasi dinamika molekular turunan flavonol sebagai inhibitor Death-Associated Protein Kinase

Telah dilakukan penambatan molekul dan simulasi dinamika Molekular turunan flavonol sebagai penghambat aktivitas biologis Death-Associated Protein Kinase (DAPK1). Penelitian ini bertujuan untuk memprediksi molekul baru yang mirip dengan molekul referensi (kuersetin, kaemferol dan fisetin) yang memiliki aktivitas inhibisi terhadap protein DAPK 1. Terdapat 3 molekul referensi (kuersetin, kaemferol, dan fisetin) dan molekul uji A, B dan C (5,7,2'-trihidroksi-6,8-dimetoksiflavon; 5,7,4'-trihidroksi-6-metoksiflavon dan 3,5,7-trihidroksi-4'-metoksi-8-(3-metil)butenaflavon) dari turunan flavonol yang memiliki kemiripan struktur kerangka dengan molekul referensi. Simulasi dinamika Molekular dilakukan untuk menginvestigasi kestabilan dan kelimpahan ikatan hidrogen yang terbentuk selama simulasi. Ensemble NVT digunakan untuk mengekuilibrasi sistem dilanjutkan dengan sampling selama 20 ns, sedangkan ensemble NPT digunakan untuk menghitung energi bebas interaksi antara ligand dengan protein. Penambatan molekul turunan flavonol menunjukkan bahwa molekul B memiliki interaksi yang hampir sama dengan interaksi molekul referensi terhadap residu asam amino DAPK 1 yaitu :VAL 95, PHE 159, GLU 63, LEU18. Selama simulasi 20 ns, molekul B memiliki kelimpahan ikatan hidrogen tertinggi dengan GLU 63 mencapai 212,74% dan paling stabil. Energi bebas interaksi kompleks dianalisis menggunakan metode free energy pertubation. Kompleks molekul B memiliki nilai energi bebas interaksi sebesar -28,97 kJ/mol, sedangkan kompleks molekul C memiliki nilai energi bebas interaksi yang tidak terlalu berbeda dengan referensi sebesar -48,06 kJ/mol, namun berdasarkan kestabilan dinamika dan waktu tinggal ikatan hidrogen, molekul B lebih direkomendasikan sebagai molekul baru yang memiliki aktivitas inhibisi terhadap DAPK 1.

Molecular docking and molecular dynamics simulations of flavonol derivatives as death-associated protein kinase 1 (DAPK 1) inhibitors has been carried out. This study aims to predict new compounds that are similar to reference compounds (Quercetin, Kaemferol, and Fisetin) which have the same inhibitory activity against DAPK 1 protein. There are 3 reference molecule (quercetin, kaemferol, and fisetin) and molecule A, B and C (5,7,2'-trihydroxy-6,8-dimethoxyflavone; 5,7,4'-trihydroxy-6-methoxyflavone and 3,5,7-trihydroxy-4'-methoxy-8- (3-methyl) butenaflavone) as test molecule that have similarities. Molecular dynamics simulations are carried out to investigate the stability and abundance of hydrogen bonds formed during the simulation. The NVT ensemble is used to balance the system followed by sampling for 20 ns, while the NPT ensemble is used to calculate the binding free energy between ligands and proteins. Molecular docking of flavonol molecules shows that molecule B has almost the same interaction with amino acid residue as reference compounds, which is: VAL 95, PHE 159, GLU 63, LEU18. Molecule B has the highest abundance of hydrogen bonds reaching 212.74% with GLU 63 and the most stable. Complex bond free energy is analyzed using the free energy pertubation method The complex B molecule has an interaction free energy value of -28.97 kJ/mol , while compound C complex has a free binding energy value that is not too different from the reference of -48.06 kJ/mol, but based on the dynamics stability and abundance of hydrogen bonds, molecule B is recommended as a new compound that has inhibitory activity against DAPK 1.
